I had a 90 min argument with Transaero flying Odessa to Moscow and onwards to Dubai via Emirates. They aquarked because the emirates was an eticket and the idiot didnt like it given I did not have a visa for Russia. Eventually we had to call Emirates. Once he had confirmation of the onward journey the disagreement ended and I boarded. And yes the bags were onward checked, the tickets were booked separately, I transited at Domodedovo and all was rosy in life. Its not that difficult. With some airlines you can even print out the boarding pass for the onward flight out of Frankfurt online. Go prepared, have airline numbers to call for confimations if required.
